Venture Bros shows that the government is fed up with dealing with superheros and supervillains so they let these assholes duke it out according to their own rules, and if they get out of line then OSI or Sphinx spank their bottom and put them back in their place. This means that Sgt Hatred can go around blowing up Dr Venture's compound and the authoroties don't interfere, and neither do other super-scientists or super-heroes unless Hatred and Venture agree to it. It's basically a very strict LARP with real consequences like death and destruction.
Harley Quinn shows that supervillains, murderers and whatnot, are actively hunted by any superhero, and the justice system, and the police. Except when they're hanging around in plain sight and nobody does anything about it, not even Aquaman (which in the show has Superman-equivalent powers). So in Harley Quinn, all these murderers run around even though the police and the superheros know where they are and want to arrest them.
This is "fixed" in season 2 when the President of the United States declares he's had it with Gotham and it is now extraterritorial. But that still doesn't fix season 1, and it doesn't fix a lot of the shit that happens outside Gotham.
So Harley Quinn liked the concept of villains and superheros chumming around, but couldn't be bothered to build a framework around it that actually works (until season 2).
We'll see if they bother with an explanation in season 3.
By the way this isn't limited just to the supervillain/superhero rules of engagemnt, a lot of other smaller details are just slapped together.
