It was supposed to just be the "end of the Crisis trilogy" (that DC made up after deciding to do a COIE sequel with Infinite Crisis) but in the end Final Crisis accomplished... not much at all, really. I'd argue it's an even bigger ball of nothing than Our Worlds At War.
Anyway Flashpoint was just supposed to be a short thing that was never supposed to reboot the DCU. Johns has said as much. What we know is that it was a quick, last minute decision. The rumor has always been that a lot of DC's upper staff (management and such) was on the chopping block with the move to L.A. because of how badly sales had fallen (due to their mismanagement and bad ideas). So DiDio and the others concocted the reboot as a last ditch effort to save their jobs by boosting sales.
Unfortunately it worked and it only took destroying the DCU and turning continuity into even more of a garbled mess that, a decade later, they still don't know how to fix so their "solution" is just "lol guess everything is canon now no matter how contradictory". At this point there's really only two real fixes: another reboot and this one completely clean, no half-assing for big name books/creators like what happened with GL and Batman. No Justice League, Teen Titans, etc. Completely clean slate. The other is, essentially, an unboot. Just role everything back to pre-Flashpoint and pretend the last 10 years never happened.
Neither is feasible so DC continuity is completely, irreversibly fucked.
