Some folks may look at her armor and cold demeanor and think she's a robot. Given that the armor is based on Chozo design, maybe beings will think she is an ancient musclebound Bird God that has awakened after hundreds of years to bring peace to the galaxy.
Whatever the reason, I think things would change a lot of folks realize that the badass destroyer of worlds is nothing more than a pretty human in space armor.
Maybe people won't be so trusting of her because she kept so many secrets. Maybe there would be some alien species that are xenophobic against humans, suddenly more hostile to Samus.
Maybe she becomes even more of a celebrity, especiall among colonists who would see her as one of their own. Maybe shopkeepers that she once frequented incognito will start using her image to endorse their services (Hi, I'm Chorz'org, from Chorz'org Missile Emporium and I'm Samus Aran's favorite store on the Citadel).
And most importantly, if her enemies found out who she was, they may be more emboldened to go after her...a stupid move on their part, but I can see it happening.
And what if G-Fed never knew about Samus's secret, and realized that she was one of their former cadets? They may try to use their political influence to conscript Samus back into service so they can use her power for their own ends.
...Well ok. There probably would be some sexism stuff against her....and yeah, we would have that obligatory scene where a little girl puts on a bubble helmet and a toy blaster, wanting to be Samus when she grows up.
