The sentinels were created as a result of Magneto who in the early years was a complete full villan, and utterly ruthless.
In the following years, the American government adopted them on several occasions because some paramilitary groups of organized mutants had formed which ordinary soldiers or police could not stop. Not only the Brotherhood of Magneto, but also the Destiny crew and Sebastian Shaw Hellfire club.
The X-men are of course another paramilitary group which although classified as heroes have a level of power that makes the government uncomfortable also some members like Gambit and Rogue have been criminals. Rogue literally sent Carol/Miss Marvel into a coma.
Here the first problem, X-men since always have acted by ignoring a lot of laws or putting themselves above them, because "mutants must help each other".
And anyway, the Avengers have received the same hostility over the years. They are more tolerated because they are American heroes, but much of the mutant hostility stems from the fact that they are individuals with a lot of power.
No government, even the most democratic ones, likes people people that have power and cannot be controlled.
