The lines in Gem bodies are their default form. They’re really like robots, when re-forming after being Poofed or when forming for the first time they then add light flesh, decorations, and clothing onto it.
Amethyst’s default form is mostly segmented, because even though she had the instinctual knowledge to give herself features like eyes, a mouth, hair, a nose, fingers and toes, and clothing, she lacked the instinctive knowledge to cover her joints. She would have remained this way until she saw humans or the Crystal Gems.
She shapeshifted from the start of being Rejuvenated and assumed various forms despite having no idea what was going on, so we know she shapeshifted from the start into whatever was around to copy. We know she has sometimes forgotten who she was due to being shapeshifted so long in the past, and was alone in the Kindergarten so long that she formed emotional attachments to rock formations in lieu of people so she probably spent a lot of time shapeshifted into the form of rocks and Injectors. She was alone for a long time, and Pearl advised Rose against keeping her. Pink was bothered enough by Amethyst not emerging on schedule with her sisters that she may have remembered her, and its implied Pink was Overcooked as well so she may have felt a deeper connection to Amethyst; either way, Rose never considered not keeping her as a Crystal Gem. Garnet tried to teach her Gem things but stuck to the basics due to how difficult teaching her was. Amethyst didn’t have any instinctual understanding of Gems as a society since she can only read human languages, and is unaware of Gem hierarchy beyond what Pearl tells her as well as pretty much anything of Gem history including even Crystal Gem history.
What we don’t know is if Amethyst ever met humans or saw animals, since she never left the Kindergarten. We don’t know when she learned to speak, or who taught her.
