Any moral soldier would then question every order they've been given and see how in this scenario it makes sense that the Jedi have committed treason: they have amassed an illegal army of clones, they are putting down "rebellions" across the galaxy, they are trying to gain power within the Imperial Senate by influencing Senators and Representatives, most likely with their jedi powers, they just tried to kill the Supreme Chancellor. There is no other conceivable conclusion that a clone could then reach other than they have been played for fools, they have done the bidding of traitors, and the Jedi need to be stopped by any means, even lethal means.
