Okay real talk, would his parents even care that he's apparently losing his powers?
As far as the FF are concerned his powers are something he has but not the main thing, it'd be like if the Thing permanently turned normal. Ben would still be part of the family, maybe not out doing adventures unless heavily armed by Reed, but still part of it. Same with Franklin.
All that's going to happen is that Reed is going to look at these mutants shitting up his lawn, go, "Didn't you take Sabertooth, the guy who murdered multiple people, under the guise of diplomatic immunity, and now you're on my property, unannounced and uninvited, and claiming you need to take my son for questionably medical reasons that you outright admit you have no idea to treat or what the cause is?"

Is this the start on how 616 Reed snaps, cause I think this is going to be how 616 Reed snaps.

It's building off of the first xmen ff mini. I really liked that mini. Claremont was really good when it came to utilizing the marvel universe. In general I disagree with the idea of xmen needing to be separate from the MU especially when you factor in the Claremont run.

Sue and Reed don't care and they would be happy with Franklin and still include him in adventures, powers or not. But the X-Men know Franklin is concerned about it and that he's old enough to make decisions and all they care about is recruiting those Omega mutants and having them on the island.

So they'll use Kitty to try and manipulate Franklin's teenage hormones and fear of losing his powers to have him join them. That way Reed and Sue can't stop them (even though legally they are able to) and they can make the case that it's what Franklin wants.
