The later knew that the main characters were too in control to really be compelling most of the time, so it focused almost entirely on the people around them. Milo has the same problem, except he's a far, far more prominent character in his own show. You've either got to make him less in control of the chaos going on around him, focus on him less, or give him a foil. The show was a lot better when it was focusing on Zack and Melissa trying to do stuff despite him or him inadvertently causing trouble for Carvanish and Dakota.
Second, the supporting cast wasn't very strong. The King of the Underground was fun. The Dracula teacher was funny, but it felt like they ran out of mileage with him early on. Milo's love interest could have been a lot better if she didn't end up nonchalant to Milo's chaos like everyone else (either have her hang out with the group despite being constantly nervous or play up the joke she overplans to the point where she schedules in exactly when shit goes wrong and exactly when it'll be fixed). Milo's family were too inoffensive to really be notable. The crossing guard wasn't really utilized well, so he often just came across as mildly annoying. The asian asshole just existed. The other teacher looked like she was going to be funny, but the show never did anything with her, either. This is the part of the show that I think another draft would have helped the most.
Third, the alien plotline in the second season wasn't nearly as strong as the time travel plot. I'm not really sure how to fix it, though. Maybe instead of ominously cutting away to the mothership a few times, have the shapeshifting aliens try to abduct him throughout the season in the background without telling us why? Then Dakota and Cavendish learning more about them in the B-plot would be more interesting.
