He's not JUST dressing up as a giant bat and beating up criminals, he's also funding research, charity, criminal rehabilitation. He donates equipment to the GCPD, hospitals, Arkham and Blackgate. It's not just his nights he devotes to stopping crime, it's also his days.
The fundamental issue is that superhero stories NEED criminal activity to function. You can't have heroes without villains. So regardless of how much good Wayne Enterprises, Star Labs or any other major institution does for the world, criminal activity STILL exists, supervillainy STILL happens and someone is murdered every single day. The more Bruce does for Gotham, the less effective he is because his one greatest enemy, the status quo, cannot be defeated.
People keep asking why Superman doesn't clean up Gotham. Tell me, has Superman actually succeeded in cleaning ANYTHING up? because last I checked, shit STILL happens in Metropolis fucking constantly. People are STILL trying to rob banks in broad fucking daylight IN THE CITY WHERE SUPERMAN LIVES. Criminals are CONSTANTLY escaping from Stryker's. It's the superhero's paradox. no matter how skilled, powerful, resourceful or brilliant a superhero is, nothing will ever truly change.
