Manhattan is a very "oneshots or gets oneshotted without fanfarre" kind of character, anything else is him standing around impervious to things. Either Supes punches him into paste in two seconds flat and he comes back a second later, or Superman punches him into paste in two seconds flat and his hax is strong enough to erase Manhattan from the metaverse (it is plotpoint that the universe revolves around Clark after all). I'm not even going to entertain the thought of Manhattan besting Superman.
Best case scenario they just talk it out, another option is that Luthor with his science can do what Veidt couldn't and disassemble Jon for good. An unironic 1v1 epic fight though? It can only end up looking silly.
