However, since the priest declared that they're actually gods, she saw a possible way to weasel out of her current trouble. She made up that story about how she had to steal the object from the temple because the gods had showed her a vision, and she made that "please play along with me here" face.
By that point, she was already pretty certain that both she and the guys were trying to fool the priest. She was hoping that if she helped maintain the lie about Miguel and Tulio being gods, they would back up her lie about her theft, and all three would get to survive the situation.
If Miguel and Tulio had really been gods, Chel could've expected punishment for stealing from a temple and lying about divine visions. But the guys played along and backed up Chel's fake story. Even if she hadn't overheard them boasting about their con a bit later, I think she would've known they were just normal humans anyway.
As for the chief, he probably got fooled for a while. I'm not sure whether he got tipped off by the discussions on boat logistics or just by Miguel and Tulio not acting very god-like, and I'm not sure at what point he got suspicious, but he absolutely knew by the time he said "to err is human".
