Personally I'd have Zilla be an attempt to weaponize Godzilla's Cells, with there being hints that several animals are being experimented on with G-Cells to set up possible spinoffs and sequels with maybe a few references to Zilla Jr.s series.
anyways, Zilla itself is an aquatic Iguana that tricks it's handlers into entering it's cage before killing them and escaping, showing off it's cunning.
as it grows and mutates further it begins to take on more godzilla-esque features, morphing from a Raptor like design to something more similar to the Zilla we know.
Attempts to capture it before it reaches civilization fail repeatedly as it seems to outfox them at every turn until it finally hits New York.
It's during it's rampage through the city that they realize two things.
1. Zilla is growing more resilient as it matures
and
2. it's mutated into a self impregnating hemaphrodite.
This gives them two ticking timebombs, if they don't kill it fast enough it will not only lay eggs but it'll also become immune to the weapons they can use against it.
It's only once the eggs have hatched that they find a weakness. The monster is mentally connected with it's spawn, and it's children dying has devastating effects on it.
So now they have to stop it from destroying New York while also hunting down and killing all it's spawn.
Finally, the last of the babies is killed letting them manage to blow the thing to hell with the hardest hitting non-nuclear ordience they have.
the last scene of the movie is a team looking at the place where the monster laid it's eggs and finding a few that haven't hatched.
The post credits scene would have a scientist sneaking into the restricted aria to study the eggs, falling and getting covered in egg gunk in the process, only for one of the eggs to suddenly start hatching as they stand up and place a hand on it.
