In Morrison's run the Chief's whole deal was being fascinated by how catastrophe takes shitty people and makes them extraordinary. Depriving Cliff of sensations was part of the process that made him a better person (from the perspective of Niles).
Also this version of Niles was really sensitive and jealous of anyone who challenged his own intellect. Magnus was a genius who in some ways might have even exceeded Niles in robotics, and it pissed Niles off that Cliff replaced the body he built for him with the new, better, sensory-capable body Magnus built. So it's only natural Niles would take the self-destruct incident and use it as a reason to insist Cliff stick with the old reliable body Niles built for him.
