Honestly, if you wanted a lower budget Sonic movie that you can film without elaborate sets and green screens, you should have made it so Sonic and Eggman both end up in "the real world" after a climactic fight, but they still look like their regular cartoony selves, or at least Sonic does. Personally I'd bring over at least Tails and Knuckles too, but I'm going with the approach this movie seems to be going with (frankly, if I was forced to make a live-action Sonic movie I wouldn't try to get stingy with the budget at all, but hey)
