Lex had found the kryptonite and wanted to import to the US legally, with the congress giving his company and possibly Wayne Enterprises in joint-venture the legal go-ahead for them to devise a weapon against Superman utilizing it. That's why Lex was cooking Bruce's anger at low temperatures.
For the hearing to have a strong enough case against Superman he created the massacre using his connection in that area - the US army was paying him to arm and train the rebels of that region.
Lex thought that by giving the hearing this big ammunition, the senator would play ball and give him the ammunition he needed. The problem is that the senator didn't let him import the krypnite, only to study the ship and Zod's corpse.

Now Bruce needs to be taken out, so Lex kidnap Superman's mom and Lois, the only people he seem to care about and forces him to kill Batman.
If Batman kills Superman, win. If Batman is by Superman, there's Doomsday to be awaken.
But by this point Lex is already pretty desperate because nobody is playing ball.
