They could have had Lisa's death be at the hands of ignorant peasants and not misguided, greedy, corrupt assholes in the Church. I guess they figured having the Church responsible for her death added more weight to events, and once they were the instigators having them also be the goodguys, or factions within the Church at odds with each other, was a needless complication. Thus I argue they just simplified it. The Church, as we've seen it, has given way to corruption. However God is real, apparently, and has power over the minions of darkness, and indeed priests can even use this power seen in the one rightfully ordained dude creating holy water.
Thematically I think it works better. Dracula tends to show up in the lore when times are shitty and mankind is in dire need of a culling, or so he feels. Sometimes curses hasten this, sometimes scheming assholes try to rush events to empower themselves. It fights well enough. Frankly the evil church in the series is that one asshole bishop and his personal minions.
