Hamilton himself has a brain problem, it was just more low key: He doesn't. Trust. Superman. And after a while, it just kind of extended to all metahumans ever. Even after it was made clear Darkseid brainwashed him, and that the man only threatened him because he wouldn't stick his neck out to fix Supergirl.
Hamilton's a reliable and competant enough researcher, the problem is he let his mistrust for the one person who can be trusted 90% of the time devolve into a full on victim complex.
