Doomsday should not have been the villain, Metallo should have been.

Metallo and Batman should have been growing in their own rights due to their perception of Superman. Metallo would have been the wheelchair guy who lost his legs in the Battle of Metropolis, he wasn't able to get his life back on track after it and the public is there praising Superman. You could splice in that Lex approaches him with an offer of, 'I understand the pain of what you've been going through and have a way to fix it'. He slowly upgrades him through out the film basically giving him more taste of the power he can give him. First he starts at his legs giving him robotic ones eventually talking him into more upgrades, how he could be better than Superman or even get revenge.

Batman? We should see him actually doing Detective work. Instead of jumping into corporate buildings beating guards unconscious he should be scouting out Metropolis, keeping a close eye on Superman. When they finally meet and he flies off after a conversation? Bruce managed to get a tracker on his suit like in World's Finest and Clark sees him watching his apartment from a nearby rooftop.

There's very little I'd change about Batman v Supermans script, it's a near perfect movie. Maybe cut that one scene of the Flash appearing and leave Bruce's nightmare as a visualization of his fear of Superman rather than implying it's a possible future. Also cut the short video clips of Justice League characters. Cut down on the franchise movie stuff that takes away from it as a standalone movie.

Either these are brave new takes and you have to take the time to better establish and explore why they're different and you need to stick to what people know by giving them that. You don't get to go with wildly divergent behavior and characterization AND say "I don't need to set this up. Everyone knows the character". It just creates holes.
Also, you're throw around the Elseworld card without actually understanding what Elseworlds are. There are two kinds:
- wildly different from the point of origin, where the new origin is shown and explored (Speeding Bullets, Secret Identity, Gotham by Gaslight)
- current DC (at the time of publication, usually post-crisis) that diverges from a point in the timeline (Act of God, Created Equal)
Snyder tried to do both. You can't do both.

It's like Snyder tried to solve a puzzle after throwing pieces from ten different sets together. They don't really fit and even when you cut them to fit the picture's going to end up a jumbled mess and you didn't really solve anything.
Snyder likewise drew from too many different comics because he only really looked at their visuals and iconography and not their context.

It's the second type. The core premise, the titular nail, and the poem it's derived from, are all about how a single point of divergence can change things dramatically. In this case, Clark not being adopted by the Kents. The divergence is prologue and there's essentially a time skip to the actual meat of the story, but it's very clearly meant to be a Wonderful Life style story where this is what the current DCU at the time would be like without the blue boyscout changing the narrative.
Having said that, the Nail is an interesting case study, if only because it almost seems like it foreshadows BvS a ton.
