I've been thinking that it's kind of weird that there are so many anons who are always like "the real Phos is dead" because Phos looks and behaves somewhat differently now.
GenkiPhos already displayed all of LaPhos' traits, apart from the knack for manipulation, but because he was in a far less dire situation and knew significantly less about how terrible their world is, he came off as innocent and pure.
It seems like some people remember GenkiPhos as being this kawaii uguu stupid little child who didn't think for himself and was thrown east and west by the actions of others, while they see LaPhos as being basically Lapis with short hair and a slight dumb streak.
In reality GenkiPhos was already quite thoughtful, (pic related, and note especially how Ventricosus mentioned that Phos had potential), and was already questioning Sensei about the minor issues he had discovered in the gems' lifestyle.
The whole Ship of Theseus argument seems to faze Rutile, Craig, Cinnabar and the others much more than it bothers Phos himself, because despite him being partially Lapis now, his dominant personality traits are all traits that originally came from Phos.
LaPhos' notable traits, off the top of my head are;>a feeling of worthlessness
Phos explicitly states that he's useless, and doesn't that it doesn't matter if he dies as long as he can help Wentricosus>vanity about his appearance
Phos was already admiring his reflection in chapter 2(?)>extreme consideration and kindness towards not only the people he cares about, but everyone
This one's a bit less apparent, but Phos was willing to risk his life to help out Wentricosus, despite Wentricosus eating him earlier. Furthermore Phos instantly forgave Wentricosus for her betrayal, once he had heard her reasoning.
