The Communists hate and reject God because all forms of faith that are not faith in the party will lead to the collapse of the scheme. Communism functions exactly like a religion and has its own concepts about morality. To conflate it with atheism is inaccurate because, like you said, they emphasise the party over the individual. You are thinking of God in a physical sense. God is not bound by physical limitations because He is omnipresent and omnipotent. God's characteristics are perfect and unchanging. You can try and understand this by considering maths. The mathematical concepts are true everywhere throughout space and time, unchanging.
Your second question is a false dichotomy. Free will, by nature, is the choice between good and evil. You cannot remove half of free will because there is no half of free will. No, my friend, atheists are not those that do not think about theology. Those are non-religious people. Atheists are the ones that reject God and all he brings. Satan could be considered the original atheist. He rejected God and is the embodiment of evil. The lack of belief/understanding and the rejection of God are two very different things.
