While I think they were well aware of an alleged "Owl" messing things up, it seems rather clear that they didn't suspect the Owl to also be the Attack Titan. Kruger (and his predecessors) as the Owl was more of a covert agent than an outwardly blatant Titan Smashing Machine.>They probably assumed him to be the snk but they couldn't be sure. That's why Annie still followed the original plan to join the MP and get close to the king even after the secret of the titans was revealed to be in Eren's basement.
right, so then maybe they thought he was the Attack Titan at first because logically he shouldn't have been the Coordinate.. but then maybe they started to figure out that perhaps indeed he was the Coordinate (until they blatantly became aware of that)
soooo that begs the question as to what they officially consider the status of the Attack Titan. Do they believe it to be in Eren, or do they believe it to be lost.
